Whenever I compliment someone, and they say, “I’ll take that as a compliment”, it makes me nervous.

I think it could be a result of all the ironic/sarcastic statements and put-down humor that is increasingly part of our culture.

Whaat? This phrase OBVIOUSLY means “there’s at least 50% chance that you meant this as an insult, but I’ll give you the benefit of doubt”.
I don’t think I even need to be quoting a dictionary on this, but just in case:

take something as a compliment (=consider it to be a compliment, even if it was not intended to be):
“Mom says I’m stubborn, but I’ll take that as a compliment.”
